I have a client who is migrating their controller based APs to IAPs and am exploring the option of reusing the CAPs as AMs running in the same environment as the IAPs.  Can anyone state some reasons on why this is a good or bad idea?

Campus APs and IAPs do not share the same station database, so you would effectively have to run and manage two separate systems.  Is the management overhead acceptable?

Considering the CAPs would not be serving clients and would be functioning purely as AMs I think this would be fine.  Ultimately all the data is rolling up to AirWave so there is still a single pane of glass.  It sounds like this would be feasible.  Taking it to the next level do you foresee any issues with performing rogue containment with this system?

I wouldn't advise that type of setup.  Has the user ever used Airwave to manage IDS on the controller or IAPs?  Has the user ever used Airwave to manage the configuration of IAPs or the controller?

The data would be rolling up into Airwave, but the configuration would be in two separate places.  The advantage of using the same controller system for WLAN and IDS is the automatic whitelisting of valid access points as well as clients that would share the same Airspace as your AMs.  Having Instant as AMs and a controller for WLAN makes that more challenging and disjoint.

AirWave is currently being used to manage the IAPs and has been alerting on rogues from the controllers.
