Ray,
On the surface, yes it would be an SSID wide change. Anywhere you've used that SSID profile, if you make a change to it, all APs referencing that profile would experience the change.
However, if you create a new Virtual-AP profile referencing a separate modified SSID profile (that can be the same SSID, but with the lower rates dropped out), you can do a single AP override (or as many as you want for testing). It's also easy to undo after the testing.
If the above sounds like gibberish to you, please don't attempt it in a production environment. You could end up with a lot of unintended consequences. Successfully doing a single AP override (like I describe above) requires an in-depth understanding of profile usage and how they chain together / reference each other.

I was looking through some tips on how to lower channel utilization and saw the suggestion to remove low data rates but I can't find where to actually make the changes. I am on Mobility Master 8.6.0.5. I looked through Configuration -> System -> Profiles and check many of those locations but didn't see anything.
