6.11 require a fresh installation of the server, there are no upgrade path as the underlaying OS is changed from CentOS to RedHat Enterprise Linux.
But you are correct that you should update your current 6.9 instance to 6.9.13 as this is the version that is supported to do backup from and restore to a 6.11 server. (I think 6.9.12 also is supported)
As mentioned, download the update from the ClearPass GUI may help instead of downloading manually.
After the installation of ClearPass 6.11 there are some administrative tasks you have to solve to be able to install updates.
You have to have a valid support contract for your ClearPass licenses. This support contract must be added to your Networking support portal account, and in ClearPass an account bound to the same portal account must be utilized to generate the download token.
As you have a really old ClearPass that have been out of support for a year or so, there is a risk you don't have a valid support contract connected to your PAK license in the Networking support portal.

There is probably something wrong with the patch file you downloaded/uploaded. You can check the MD5/SHA256 checksum from the Networking Support Portal, which should match.
Further, ClearPass 6.9 is unsupported and has known security vulnerabilities. I would try again with 6.11 or 6.12. Also, it's easier and more reliable to download and install patches from within ClearPass itself.
