Directory 'lib/flex' is missing" error during AMP upgrade

During the upgrade to AWMS 6.1, you may get an error like this: 

Directory 'lib/flex' is missing

This error is absolutely benign. When you're asked whether you want to proceed with the upgrade, please choose yes.
