I've setup 2 ClearPass 5K virtual appliances with a 1TB disk added to each, however there is only ~500GB shown under system monitor for disk usage.

As far as I understand a second partition should be created, but grub.conf only shows 1:

    title ClearPass Platform 6.5.4.76733 [Active]
    root (hd0,0)
    kernel /vmlinuz-3.10.0-123.20.1.aruba.x86_64 ro root=LABEL=/image1 rd_NO_LUKS KEYBOARDTYPE=pc KEYTABLE=us LANG=en_US.UTF-8 biosdevname=0 panic=30 console=tty0 rd_NO_MD SYSFONT=latarcyrheb-sun16 crashkernel=auto rd_NO_LVM rd_NO_DM fips=0 clocksource=tsc boot=/dev/sda1 divider=10 noapic nomodeset pcie_aspm=off
    initrd /initramfs-3.10.0-123.20.1.aruba.x86_64.img

Does the second partition only get created during a major version upgrade?

Yes Clearpass will create two partitions and one is for running and the second is for version upgrades.

But the second partition will only be created during an upgrade?

If you assigned 1TB then CentOS LVM will have created  2 x 500GB drives, the second is only used when you perform a major s/w upgrade.
